If the villain has some sort of pheromone control ability, not only could they use the bees as a super-weapon, but a super-weapon with pinpoint accuracy that can engage multiple targets at once.
Also a quick suggestion for a back up weapon: Cockroach Bomb Even the mightiest of heroes would freak out after being covered in hundreds of thousands of cockroaches.
